I would be reluctant to mount a battery switch outside,exposed to the weather..... even if the directions states its waterproof. And that eliminates the need to run two pair of fairly thick cables through a limited diameter tunnel.

Assuming that the motor is the same era as the hull, what sort of yearly service work do you have done to the motor? While Yamaha's are pretty reliable, they do need service.

I wouldn't consider glassing in place. Might need to be removed for service or firmware updates, etc. I would consider installing it inside the engine cover, if there's enough room. Another possible location would be in a larger battery box. And the battery box will all but eliminate wiring problems...

Interesting about the starter motor acting as a charging device; they've taken a page from the turbine installations in light rotary wing aircraft. Switch to starter to wind up the turbine to the ignition point, then switch to generator to provide power.

You may have a repair that needs a couple of feet (on both sides) replaced. Probably not too much water injection at speed, as that portion of the hull would be (for the most part) out of the water.

Another option: is there a backrest as part of the fold down seat? If so, could it be made removable? And if there's not a padded backrest, what about cutting a removable section (that way you could rest your chest on the folded down seat!)?

Circuit breaker panel inside the console is hard to get to, I'd recommend a waterproof outside, either on dash or side mount. You could probably combine the VHF, sounder, GPS, and audio system on one circuit, labelled "Electronics", to save space. Don't need a deep cycle, just a second bat...
