ProSport20PLUS battery charger

My 2006 Montauk was recently purchased with a 3 battery ProSport20PLUS charging system: 1 engine battery and 2 trolling motor batteries (24 v trolling motor).
The ProSport20PLUS charger is designed to charge all 3 batteries simultaneously.
I removed the 2 trolling motor batteries and plan to replace the trolling motor with a 6 1/2 hp kicker.
Question: Is the ProSport20PLUS charger design OK to just charge the 1 battery with the other 2 battery charger clips disconnected and just placed on the console floor off to one side?
