I have seen photos of the mills forward shelter/bow dodger on Montauks, and I was wondering if, when they are up, people can still be seated on the cooler seat?

As long as they are shorter than 6'4", yes.

On my forward shelter (not Mills) the height of the shelter is just in inch above the console grab rail, and I find I can sit on the cooler seat if I scrunch down a little (I'm 5' 10"). If I'm up there, I find it more comfortable to sit on the forward hatch. But my kids are happy as clams up there.
