Looking for ideas.
In my transom splashwell I have two big (3") holes that the gas/oil/steering lines comes through. Although there is a factory boot that keeps most of the water out, it looks as though water can still get in through the gaps in the cables and around the edges. How do I seal this up? Clear silicone? Any ideas?

Any water that flows though the gap in those boots will just end up in the boat's bilge, where you can pump it overboard. I cannot imagine that this path would be able to feed water to the bilge at a great flow rate. The pump should clear it in a few seconds.

In Classic Boston Whalers there is no interior bilge space for water to collect, so we don't worry about it.

First things first. With boots removed do you see foam or wood in the bore through and has it been seeled with resin and fiberglass. If it has then I wouldn't worry about it. If it doesn't the wood or foam needs to be seeled. Moisture seeping between foam and fiberglass or wood and fiber glass will eventualy cause delamination. If so and you want help with this, remember I am the "Fiber" GLASSMAN
