I recently purchased a 2003 Montauk that the previously owner had installed rodholders on the rail deck. The bottom of the rod holders are open so water that collects in the rodholder sits in contact with the foam. I would guess this is not a good thing, as ultimately some of this water will likely be absorbed by the foam. Has anyone had any experience with how to go about sealing the ends of the rod holders, or do I not have to be concerned?

You should definitely be concerned, especially if you store the boat outdoors and uncovered. I would at least make some plugs for them when not in use.
