Chuck - I don't believe Whaler makes a very small center console that would fit well in a 13' Whaler of that vintage that would fit your needs. They did make a center console 15' Whaler, but you still needed to sit down to operate it comfortably. You will likely need to custom-source a tall console and leaning post/bolster seat if you want to stand up while operating the boat. ...so.... There ARE some good looking small (narrow) center consoles that are available from other manufacturers. I believe Todd makes or made one that might fit well. Bolsters/leaning posts are available all over the 'net, or you can have a local welding shop that has experience with aluminum TIG welding set you up with one that is perfect for you. As to your question about paint of Gelcoat - my suggestion is always gelcoat if it can be afforded. The finish is better and it can be repaired more easily than most paint finishes. A 13' Hull is relatively small and can be shot pretty easily by a boatyard - If I had the funds and was really making a customized 13' Whaler, I'd consider a tan interior and a green or flag blue exterior and have a custom mahogany console made (you can get one from nautical lumber - a company in Detroit) with a mahogany seat/leaning post. Nautical Lumber has just such a product already mocked up...it is the mini-Sakonnett interior. I bet they could customize it further for your specs so you could stand at the helm. Combine all of that with a 40 HP E-TEC and you'd have one cool little skiff.
