My Dauntless 16 / 90 Honda is set up with the cav plate approximately parallel with the bottom of the boat. But - the Dauntless in '99 has the "pocket" at the center stern of the hull. So, what do I use as a guide for engine height/cav plate alignment? I suspect that if I raise it to the top of the "notch" it'll be too high. I'm guessing the notch is 4-6 inches high. Seems to me that when on plane, the water doesn't rise up into that pocket, but stays parallel with the rest of the hull.. Haven't had it in the water, so I'm unable to determine this.

Is it all the way up?
If not, then I would try going up a hole at a time to see what happens to the ride, performance etc...
Go up as high as you can and still maintain cooling water out of the motor and without the prop blowing out in sea conditions or in turns.
If that is the way that whaler set it up, it is almost certainly conservative.
The only way to know is to experiement with your boat the way you use it and load it up.
In general, it pays good dividends to try this.

skred, I have a newer Dauntless 160 without the notch and a Honda 90. I have the motor raised up 2 holes. So if your motor is all the way down on the top of the transom, I would raise it up 2 holes and see how it performes. Mine showed a nice improvement in performance.

I don't think I would worry about where you are relative to the hull bottom, Do it on the basis of performance and ride. Higher, in general is better. You just have to experiment.
If you are at the bottom, I'm certain you are way too low.
On my Dauntless 15, when all the way down, the pounding was awful, the hole shot worse, porpoised like a kangaroo with an outboard attached. Moving the motor up was like I got a whole new boat.
