On my 1999 outrage in the center console there is a green cable with a battery terminal end soldered on to it. It looks to be about half the size of the red and black heavy duty motor cables that hook to the battery. Everything else is either black or red. Where does the green hookup and what is it for??

Green is usually the bonding system that ties any metal below water level fittings, and/or ground plate, all to a common ground with the battery negative terminal. If you had metal see cocks, it would connect the valve bodies together and to ground. On boats with Hard Tops, it ties the base of one of the mounting legs to ground. And often the base of one of the rails is tied to ground, as are any metal pump bodies. BillS

I was use to red and black but green kinda threw me.
