There is the very good possibility that my work environment will be changing and that could mean having to put my Whaler and E-Tec 115HO in storage for over two years.

My question is on the fuel. I have been running ethanol free fuel. I can drain the tank, but I was wondering about the remaining fuel in the fuel rails....on a carbureted engine you can run the carbs dry and drain the bowls. On an E-TEC can you run the fuel system dry? or is there a way to purge the fuel rails? Also on restating the engine do you need to prime the fuel system?

I have the service manual for this engine but I can't find any information on long term storage vs winterization.

The fuel in the rails is essentially sealed, so long term storage shouldn't be an issue. If you're still worried you can attach a small tank with a double mixture of Evinrude's 2+4 and run that for a while to get the rails and injectors protected. I believe it's not recommended to run the engine dry. You can also ask over the the E-TEC Owners Forum.

For long term storage it is advisable to add a fuel stabilizer such as Evinrude 2+4 mixed for storage concentration. If you can add it to fresh fuel along with enough oil for a 100:1 mixture then run the boat in the water for a while to thoroughly protect the fuel system from oxidizing and corroding. The oil helps protect the internal steel parts in the injectors and the electric fuel pump. Then run the winterizing procedure which protects the engine's internal parts. Change gear oil, lubricate the fittings, prop shaft, and steering components. Wipe grease on trim rams and tilt rod. Wax the boat and motor covers for additional protection. Remove battery and store motor vertically if possible. If freezing weather is possible, blow out the speedo hose and fitting plus the water pressure gauge if you have one. Spraying the powerhead with a pure silicone spray is recommended, too.
