I am considering the purchase of a pair of new E-TEC 90's. Besides that absence of power trim and tilt on the commercial 90, what are are the differences between the standard E-TEC 90 and the commercial version of that engine?

What? Commercial guys don't want PTnT? That makes no sense but anyway look at lower unit, might be a V6 gearcase like they did for decades with the V4's. Best yet might be better to contact BRP. Warranty is usually doo-doo on commercial engine applications as well.
